Hi - Raw tomatoes are often (not always) better tolerated than cooked, as cooked tomatoes are acidic. But, you still have to watch out for the seeds and peel. For watermelon, it's got some insoluble fiber in there and it also has fructose. In sum, both of these foods can be eaten (and should!) but not with abandon as they aren't totally safe.
Your best bet is to eat these foods with a soluble fiber basis. Chop those garden fresh tomatoes into a salsa or bruschetta topping for a fresh white bread. Throw them in a cold pasta salad, or make an Italian bread salad with a little fresh basil as well.
For the watermelon, you can blend up the flesh with water, sugar, lime juice and get agua fresca, a wonderful Mexican drink. Have with a meal. Or, have a slice of watermelon for dessert after a high soluble fiber, low fat meal.
