Saute-ing veggies in oil

I have noticed that if I actually follow the soup recipes out there (most of them) and saute the onions (and celery/carrots/both/whatever other veggies) in oil for a little, then the soup becomes difficult to digest for some reason, I get a stomach ache.

Have you noticed something like this? What could be the reason for it? If I use the SAME amount of oil, but first boil the veggies for awhile and then put it in, it doesn't seem to bother me.
