Your body could definitely be craving the protein. I know that if I go even a single day without eating protein at least twice a day, I end up feeling like I got run over by a truck... so there ya go. 
The "what to eat when you can't eat anything" diet is only designed to be used for a couple days, to kind of clear out your system of triggering foods. After that, you should definitely start adding fruits, vegetables, and proteins back in!
Avoid the whey protein drinks. Seriously. Dairy products, even derivatives like that, are some of the worst IBS triggers out there, especially if your system hasn't completely stabilized. Continuing to use them is practically guaranteeing that you're not going to feel better.
Safe proteins include chicken breast, fish (including canned tuna, if you're looking for convenience), seafood, turkey breast, and egg whites or Egg Beaters. If any of these bother you at first, don't fret - for some weird reason, I couldn't handle any egg products until my guts were stable - but honestly, chicken breast is so safe, I don't think I've heard of ANYONE it doesn't sit well with.
If you're feeling adventurous, you can try soy products as well - just be sure to read labels, because they do sneak dairy into them sometimes, and soy is also not naturally low in fat. Soy is something that's "iffy" with a lot of people, so incorporate it slowly, if you decide to try it. If you can handle it just fine, and you REALLY want a protein drink, try Spiru-Tein brand in soy milk.
